Spoiler!
I returned to the specified four pages, input the correct answers, and viewed all four keys again, which were presented as calligraphic script with no bold letters. There is no box to think outside of!

Finally figured it out. This was clearly insane. Worse than LSD. Now I can give the book back to my sadistic neighbor!

Spoiler!
How hard was it to link the bold characters with the dark circles? I put the two next to each other to show the workings, and made the letters bold to show which letters to pick.

Spoiler!
Obviously, for me, almost impossible. Dark/light circles look like Morse Code. But as Morse Code, they are meaningless. Also I did not see that you had some letters bold until I increased my displayed text by 4 times. Then I saw that they were bold. But I "linked" the dark circles from the puzzle itself, later. Thanks for the clues in all the pages, though. Couldn't have got through the book without your (and others') help.

Just make sure you don't use page 16 verbatim, I did and got totally lost. It is much simpler than that.

And finally, here are some graded hints to the final solution. It assumes you know keys 59-62. If you don't know them then don't continue.
Spoiler!
1) This puzzle consists of matching the key words from the bottom of the page to the black-and-white dotted pattern below 'The End?' to find the answer, which is actually a phrase.
Spoiler!
2) The keyword phrase is 'pathweyearvenus'. There are 15 letters in the phrase, and 15 dots in the pattern. Write each letter of the phrase under a dot, so 'p' is under the first white dot, 'a' is under the second white dot, and so on.
Spoiler!
3) Focus on the black dot letters--they spell out the answer. Using lowercase letters for white dots and uppercase letters for black dots you get 'paTHwEYeARvEnUS'
Which makes the answer to the biggest riddle of the book: 'What happened to the excavation team?'
Spoiler!
They Are Us

This was an EXCELLENT book! A very special shout out to Yoda and Aldersmith for their excellent contributions. I couldn't have done it without your pioneering efforts.

Definitely looking forward to another one. Maybe a book with a little more backstory? Maybe a prequel that elaborates on the excavation itself and what they were after?

Fantastic book! Finished it in three days, and wish I would have forced myself to slow down and savor it!!! Thanks to everyone for the help here--there were a few pages that I REALLY over-thought, and this site helped bring me back down to earth!!! (No pun intended! )

Can't wait for the sequel!!! :D
